the stock muffler might be fine to leave but the stock piping definately needs to go.  where the y-pipe meets is a terrible bend on my 06 frontier.  the pipes are almost crushed together which horribly reduces airflow.  i didn't test the new piping with stock muffler but the muffler is mainly sound anyway so i could see if working just as good.  good article

Sorry people to throw off the subject but i found this a
good post to ask this question. . Is it a good idea to add
oil additives? And if so what is the BEST additive to use??

The quality of modern engine oils are very good. There are products like Sea Foam to clean sludge and carbon build-up. In the old days (1950's & 1960's) I used kerosine to clean the lower end and water to clean the carbon but todays engines are built of different materials. I some times use Lucas fuel treatment in the gasoline to help keep the upper end clean.

Can you get more HP out of adding a aftermarket clutch?
Such as a BAHNHOF Stage 1 Racing HD Disc Clutch?

Clutches don't add horse power. Lighter weight clutch might get more RPM quicker but not much! A lighter flywheel would be slightly better.
