I have noticed in the last two months that I have a whining noise coming from under the hood of my 06 4x4 NISMO when I accelerate.  Can anyone tell me what this could be or how to fix it?  It does not happen while at idle only during acceleration.

This may be some bad news for you for I had the same problem with my
2005 SE Crew Cab 4x4 6sp. It's the timing chain and many "new" parts that
go with it. Luckily my warranty covered it and the dealer had my truck for a
week. The whole front part of the engine has to be removed to correct the
problem. Nissan has an internal service bulletin about this issue and they
are well aware of this problem. I had the same whining noise that started
out of the blue one day. Hope this helps.

You better hope it's coming from the front and not the rear.  I heard the same noise and assumed it was something under the hood, I was wrong.  It was coming from the rear axle.  At 77K my rear differential went south in a hurry.  No warranty coverage $2,500.00 out of my pocket and Nissan told me to get bent basically.

At 77K you are out of warranty. Why should Nissan have covered it?

cause nissan has sh*tty factory axles on allot of their newer vehicles

i have replaced mine under warranty once already in my 04 desert runner, the pinion seal has gone bad twice since then, AND now its whining up a storm and about to fail again.. presumably due to faulty install or design  cause i haven't done anything to it that could have caused this

I have a 2005 frontier 4x4 se.  I went through something just like that, it took the dealership 4 visits to fix my issue.  They ended up replacing my driveshaft first and then my rear differential.  My truck has been great since!!

Guinness18  I was wondering if you ever found out what was wrong with your frontier?  I have visited several websites where owners of VQ engines were having problems with the timing chain guides and tensioner etc wearing out prematurely.  The sounds coming from under the hoods sounded like a mini supercharger.  There were a couple of frontier owners that actually had the replacement parts installed and they never lasted either.  Also there were a couple of owners that had to have there frontiers worked on with less than 10000 miles.  The repair is fairly costly around $2000 so I'm a little concerned with even owning this vehicle after the warranty expires. Also I think that Nissan is still using the same worthless parts in the new engines they are currently building but I'm not 100% sure.  I hope if this is what is wrong with yours you at least are still under warranty.
