Howdy. I've got a 2003 frontier with a 2.4 engine and the 5spd tranny.
The truck is wonderful (tho kinda small) and has given me no
problems. It constantly amazes me with what it can pull/haul and
where it can go. (hehe) Anyways, the only thing I've found to be wrong
with it after almost two years of ownership is it has developed it's own
special humming noise in only 5th gear. There is little to no vibration
accomanying the noise, all of the fluids are good, the driveline is tight
with minimal play. It's loud enough to be audible at highway speeds,
and gets louder when the engine is under a load like climbing a hill or
heavy acceleration. Anyone have any ideas? I really don't want this to
be something that's gonna make me have to chase my transmission
down the side of the road...

With the trans in neutral, clutch out, do you hear anything? With it in neutral, push the clutch in and out to see if a noise comes and goes in the trans. Most likely you have a bearing going bad.

Mine did that for a few years and eventually added 3rd and 4th gear to the hum so I got a tranny rebuild and a new clutch and it is like new.
