My 1999 Frontier V6 4x4 King cab has 138000 miles, original clutch, and transmission oil changed 3 years ago. About 1.5 year ago I noticed a transmission noise when cold and the car running that went away in about 1 minute. Since I was planning to get a new car, I kind of ignore all the problems and kept driving.
Now I have the new car and I planned to drive the truck every two weeks. After the two weeks, the engine started just fine, but the transmission it will not move in any gear. I also noticed a small noise that goes away when I push the clutch pedal (input bearing?). After about 5 minutes I was able to shift and start to drive. After about 2 miles all looked good.
I decided to drive it for a few days and every morning worked fine except the input bearing noise. I thought it was a glitch, but after two weeks it did it again.
My question is could this be caused by the clutch, or I also have some transmission issues? I would not want to put a new clutch and bearing and find out the transmission is bad.

When you say it doesn't move in any gear, do you mean as if
the clutch is slipping? If the noise is present in neutral
with the clutch pedal out and goes away with the pedal
depressed, sounds like the input shaft(main) bearing. I
always replaced all the bearings on a rebuild back in the
day.

Sorry frontierguy, I meant it will not enter any gear.

Today I started the car again after one week and did more testing:
 1 - the car was in the first gear; did not start the motor
 2 - pushed the clutch pulled in neutral released clutch
 3 - tried to put in all gear; entered fully in 1 and 5, partially 2,3,4,R
 4 - started the engine
 5 - pushed clutch and tried all gears, non worked; released clutch
 6 - after about 1.5 minutes (rpm on the engine started to lower) tried again and entered all gears; back to neutral and released clutch
 7 - every 10-15 seconds pushed clutch and tried all gears: hit and miss; it seamed that mostly if it will go to 5 first then the other will work .. . then they wont ....
 8 - after 10 minutes of engine running (RPM lowered and I can hear the input shaft bearing) decided to try to drive. I was parked forward on a steep driveway.
 9 - I let the car move back on flat terrain while in neutral. Pushed clutch and tried all gears and they did not work.
10 - I noticed that even with the clutch all the way down, if I pushed harder to get into the gears the RPM will slightly lower, like the clutch is not fully disengaged (no grinding noise)
11 - accelerate a bit and while the engine was returning to idle I got it  in the second gear (no grinding noise)
12 - started to drive and drove about 1.5 miles around the neighborhood in 1,2 and 3 without any issues. I made 3-4 full stops.

If point 10 was not only my imagination, could it be just the 138000 miles clutch with a weird failure mode? Like i said the driveway is steep and did not feel any sleeping on the clutch.

It sounds more like a slave and/or master cylinder concern.
Best to replace both. First check the fluid level in the
master cylinder.

I replaced the clutch. First one and last one. I am buying electric cars from now on.

What a pain .... The shop asked for $600 in labor. I seemed too much, but it is worth every penny.

The car now shifts beautifully, better than new. Really. The clutch pedal is so easy to push that when I first tried, I was sure I forgot to install something. I am going to drive it for few days than let it sit for two weeks.

In addition to excessive wear (close to 140000 miles on that clutch) there was a lot of dust inside the pressure plate and fly wheel. Since this is my first clutch replacement (and last) I am not sure if that is normal. In some spots the layer of dust was 1/4" thick. It came of easy, did not seem to have oil in it.

I did not replace or even bleed the slave cylinder. I want to see were the problem was.

I will post back in two weeks.

I could not wait two weeks, but after one week it still worked fine. I would say that the issue with not shifting after not being used for one-two weeks was caused be the very old clutch.

Since the car is old and does not seem to like storage, I am debating if it is better to have liability insurance and just use the car once a week, instead of having storage insurance and call to get insurance activated when I need to use the car. The cost of repairs caused by not using the car for a long time might be more than the savings on insurance (about $250 a year insurance savings)
